A good example of a homeodomain protein is the Antennapedia Complex. The structure of a monomer of a mutant form of this protein complexed with a DNA 14mer has been determined by NMR spectroscopy. The mutation is the conversion of C39 to S, and was done to simplify experimental procedures. The structure of the native protein is known and it has been shown that the two structures correlate very well.
The structure is available from the Brookhaven Protein Databank as 1AHD. Warning, though, it is a very large file since it is an NMR determination containing many structures.
