Leu zipper sequences are characterized by a sequence of 30 or 40 helix-tolerating amino acids with Leu every seven residues. Leucine zipper peptides form dimers of parallel helices proposed to be similar to coiled coils common in much longer alpha-fibrous proteins (O'shea et al., 1989). A recent high-resolution x-ray structure of a synthetic, 33-residue fragment of the yeast transcription factor GCN4 confirms that the leucine zipper forms a coiled coil, and illustrates interactions that mediate dimerization (O'Shea et al., 1991). This Protein Tourist allows readers to explore the GCN4 leucine zipper structure. Kinemage 1 shows 200 residues of the Calpha backbone for a long coiled-coil in the fibrous protein tropomyosin (2TMA; Phillips et al., 1986). The model is based on an electron density map calculated at 15A resolution. Detailed sidechain positions are not known, but the lefthanded supercoil is apparent. Choose "zoom, etc." on the Other menu and move down on the zoom scrollbar. The supercoiling allows hydrophobic residues spaced four and then three residues apart in the sequence to make a continuous interface. The sequences of coiled-coil proteins (such as tropomyosin) have long been analyzed in terms of a seven-residue "heptad" repeat abcdefg; hydrophobic amino acids typically occur in positions a and d, which point toward the other helix. Kinemage 2 illustrates a rare example of a helix pair in a globular protein that is similar to a coiled coil. It shows buried, 24-residue helices that form part of the interface of the CAP dimer (3GAP; Weber and Steitz, 1987). The sidechains of potential heptad positions 'a' are shown in gold and 'd' in orange. The arrangement is similar to a leucine zipper, but the helices are shorter and less regular. The CAP helices are somewhat farther apart for much of their length, the pairs of contacting sidechains do not have the same geometry at each layer, and the helices themselves are locally distorted, apparently to provide the varying contact interactions. Choose "zoom, etc." from the Other menu, set zoom to about 3.0, and z-translate down through the layers. A pair of serines stands out near the middle of the helix interface, and the two contact layers closest to the C-terminus are most like the layers in the Leu zipper peptide. Kinemage 3 shows the GCN4 leucine zipper dimer (2ZTA), initially viewed from the side. The two chains have identical sequences and are oriented parallel, with the N-termini at the top. The smooth bending and mutual coiling of the helices can be emphasized by turning off the side chains, turning on the axes, and rotating the image. The supercoiling allows the helices to stay the same distance apart along their entire length; in contrast, most paired helices in globular proteins are straighter and diverge toward the ends. Turn the sidechains back on, and notice that the interhelical contacts are made by sets of residues that look like wide rungs on a ladder (not, in fact, like teeth on a zipper). Every other rung contains a pair of orange leucines; alternate rungs contain pairs of gold valines, with one Met pair at the top and one Asn pair near the middle. In this kinemage, all of the Leu zipper sidechains are grouped and color-coded by their position in the seven-residue heptad repeat: 'd' (Leu) in orange; 'a' (Val) in gold, or in hotpink for Asn 16; 'e' and 'g', the contact-edge hydrophilics, in skyblue; and the outside positions 'b', 'c', and 'f' in cyan. Turn on the "heptad lbl" button to see labels a through g for one repeat. An end view of the Leu zipper supercoil shows the helix-helix contacts most clearly. Choose Reset2 under Graphics, "zoom, etc" under the Other menu, and zoom to enlarge the image. Turn off the "e, g" and the "b, c, f" buttons, to concentrate on the buried contact layers at positions a and d. For a detailed tour, set the zoom to 3.0, the zslab to 100, and move the slider to the top of the ztrans scrollbar; you should see just a little backbone and the sidechains of Met 2 at the end of each helix. Then hold down the mouse just above the arrow at the bottom of the ztrans scrollbar to move the structure fairly rapidly through the visible slab. A little more than one "rung", or layer, will be in view at a time. Notice how similar the geometry is for each rung of Leu 'd' sidechains; Val 'a' rungs are also similar to one another, but different in detail from Leu rungs. Leu Cbetas point toward each other and their Cgammas turn out; Val Cbetas point outward, while one of their Cgammas points inward to touch. Val is too short for optimal contact in a 'd' position, and Leu would not work in an 'a' position, because although its Cgamma could lie in the correct place its Cdeltas would then bump into the opposite helix. Turn on the "e, g" side chains and move the structure through the slab again by holding down the mouse just below the up arrow on the ztrans scrollbar. Notice how a given leucine contacts four surrounding sidechains on the opposite helix: its symmetry-mate Leu in 'd', the two adjacent 'a' residues, and the preceding 'g' residue. This kind of arrangement is called "knobs-into-holes" packing. It is usually not found in such a regular form in globular proteins, but was originally proposed by Francis Crick in 1953 to stabilize coiled coils. Kinemage 4 is a closer view, of residues 14-28 on each helix. Glu and Lys residues at positions e and g (in skyblue) make interhelical salt bridges (purple H-bonds and red dots for the O atoms) around the outside of the hydrophobic contact region. Turn off the side chains at a and d to emphasize the ion pairs. Three such salt bridges are well formed, but the potential ion pair between Lys 15 and Glu 20' at the bottom left is not formed in the crystal. This pair has the asymmetrical Asn 16 sidechain protruding to the surface between them, and also has a competing intermolecular contact formed by Lys 15 in the crystal. The ion pairs permit the aliphatic parts of the charged side chains to pack against the hydrophobic core (O'Shea et al., 1992). Kinemage 5 is a closeup of the interaction between the two Asn 16 residues in the buried 'a' position at the middle of the leucine zipper. There are H-bonds (purple) both between the two Asn sidechains and from one of them to a backbone CO on the opposite helix. The Asn 16 side chains are strongly asymmetrical in the crystal structure, as seen here, but NMR data show that they are rapidly averaged (or symmetrical) in solution. Almost all leucine zipper sequences contain at least one Asn in the interface. This distinctive residue, by destabilizing alternative arrangements in which the polar side chains would be buried with nonpolar partners, may favor the parallel orientation and set the register of the helix-helix interaction.
