This "fold" is also known as the "nucleotide-binding domain", because most of them bind a mononucleotide (such as FMN) or a dinucleotide (such as NAD) near the middle of one end of the beta sheet. This month's Protein Tourist illustrates the main features of this protein "fold", to be used for general information purposes or for tea ching. No further permission is needed for educational use of kinemages from Protein Tourist or Demo files. Kinemage 1 shows the 6-stranded parallel beta sheet from domain 1 of lactate dehydrogenase (file 1LDM), which is the "classic", first-seen example of this type of structure and has the most frequently observed topology of beta connections. Notice that the H-bonds are slanted in alternate directions, rather than perpendicular to the strands as in antiparallel beta sheet. Drag right or left to better see the twist of the sheet. Beta sheet twist is usually described by the twist in orientation of the pept ide planes (or H-bond plane) as one progresses along the strand; by this definition beta sheet twist is essentially always right-handed, although by varying amounts. Then turn on the side chains and choose Reset2 from the Graphics menu. Along a given strand the sidechains alternate between one side of the sheet (gold) and the other (sea or sky). On adjacent strands the alternation is in register, so that the side chains form rows that are in quite close contact. On parallel beta sheet, the geometry is such that sidechains with branched beta-carbons (Val, Ile, or Thr) make quite favorable contact along a row; since these positions are usually buried and hydrophobic, the result is that Val and Ile are the dominant residues found in these positions. The edge strands, or the very ends of a given strand, can be exposed to solvent and often have significantly more hydrophilic residues (as, for instance, in row 0 here, or the Ser on strand 3). Click on atoms along a strand to tell its direction from the residue numbers, and satisfy yourself that all six strands are indeed parallel. The strand labels show strand sequence order. Note that most sequential pairs are next to each other, and that the chain starts in the middle, moves to one edge, skips back to the middle and then moves out to the other edge. Kinemage 2 shows a typical connection from one strand to the next (in hotpink); it is called a "crossover connection" because it must somehow cross back to the other end of the sheet in order to start into another parallel strand. This connection moves over by one strand in the sheet, so it is a "+1" crossover, or "+1x" connection. The path of beta strand - helix - beta strand forms a loose spiral which in this case is righthanded. (Let your thumb point from the first to the second strand, and then se e whether the fingers of your right hand or of your left hand can curl around to follow the path of the connection.) A lefthanded connection between these same two strands would lie on the other side of the sheet; turn on the button labelled "wrong" to see such a path in yellow. Out of many hundreds of crossover connections in the known protein structures, there is only one clear case of a lefthanded crossover (between strands 2 and 3 in the subtilisins). This strong regularity is one of the dominant fo rces shaping the organization of Alpha/Beta proteins. Kinemage 3 shows the Calpha backbone of an entire doubly-wound tertiary structure; this is lactate dehydrogenase domain 1, the classic example of this "fold". The beta strands are in shades of blue and the helices in shades of pink, but the colors change slightly between the two halves of the chain to show the double winding. Step through the animation sequence to see the polypeptide build up from N to C-terminus. It starts at the bottom center of the sheet and first winds toward you, one strand at a t ime, placing hotpink helices on the left side; then it switches back to the middle again and winds toward the back edge, placing magenta helices on the right side of the sheet. Each turn of the winding forms a righthanded crossover connection. Drag left or choose Reset2 for a side view of the sheet, and animate again. Kinemage 4 shows domain 2 of alcohol dehydrogenase (8ADH), another 6-strand, doubly-wound alpha/beta domain with the classic topology. It is viewed from the equivalent direction and colored the same way as for Kin. 3. Drag left for a side view of the sheet. Choose Reset2 for a view from above, to see the approximate twofold relationship between the two halves, or "windings". Kinemage 5 shows the Calpha backbone of dihydrofolate reductase (Brookhaven file 4DFR) as an example of a less regular doubly-wound beta sheet protein. There is less helix than in most Alpha/Beta proteins, because several of the crossover connections are non-repetitive loops rather than alpha-helices. Choose Reset2 for a side view of the sheet. Follow the chain and use the "beta labels" to see how the topology of this structure is similar to, but significantly different from, LDH. Each half has one crossover that skips a strand (+2x instead of +1x), and the final two strands at the left edge of the sheet are antiparallel. Kinemage 6 shows some features of nucleotide binding in LDH. Helix 1 has the positive (N-terminal) end of its helix dipole lined up to help bind the negatively-charged phosphates (red) of the NAD cofactor; the oxamate at the active site is in green. The helix dipole is suggested by the progressive color change toward blue at the N-terminal end; there are also hydrogen bonds from the first two helical NH groups to phosphate oxygens. To see the rest of the domain, turn on the "Calpha" subgroup of the complex, and select Reset2 on the Graphics menu. The loop just preceding helix 1 includes two conserved glycines (turn on "sc labels" to find them) which make room for the NAD to fit close to the mainchain of loop and helix; the + charge of Arg 99 also interacts with the phosphates. Animate to see the loop region which moves between the apo-enzyme (Brookhaven file 6LDH) and the ternary complex (file 1LDM), to snug down onto the NAD. Kinemage 7 shows an entire LDH subunit, except for a 20-residue N-terminal tail which lies against another subunit of the tetrameric molecule. The doubly-wound nucleotide-binding domain we have been looking at is shown in yellowtint and the catalytic domain in bluetint. Choose Reset2 and animate, to see how the movements on binding fit within the LDH subunit. Many enzymes have some way of closing down around a substrate, usually either by moving a loop or by hinge motion of entire domains; typically th is motion takes place only when both prosthetic group and substrate are both bound, in the ternary complex.
