local alignment

Description

Local alignment is an alignment technique where the first sequence s is usually much shorter than the second sequence t, and we seek that subunit of t that s aligns best with. It means that we do not charge costs for deletion of a prefix of t and deletion of a suffix of t. In biology, the term local alignment is sometimes used when referring to local similarity.
